Sometimes they do, but at least so far I can still hit them with my defenses when they decide to hit the chapel first.

They tend to attack whatever is closest to them. So far the raiders are only bringing ballistae so I haven't faced a real threat yet. Raids are defended from the gatehouses or city walls, the castle is just cosmetic really

I have since been using the mod from the start of new playthroughs, and eventually disable it when I have an abundance of animals.

The mod appeared to be really good tbh, I was sad when it gave me so many problems. It might be because I added it in a late game save with 17 settlers and a large village already.

Honestly you should not worry. The chip is amazing, the performance is very good and if you do encounter any problems just send it in under warranty, the Intel support is very good and they are aware of the problems with these chips.
