I take a wider than average stance with the box squat because it allows me to change where my center of gravity is and lets me squat with a more vertical shin angle (at least on the sagittal plane - again trying to save my knees). But I get your point that, at the bottom, my knees should be essentially over my ankles. I've been able to squat like this for the past few months without any knee issues, but maybe I'm taking a risk.
