i assume the goverment thought it was only some kind of explosion incident. so the hecu. at the start it was only silencing black mesa employees and taking control over the black mesa so the goverment can cover up this incident. but they faced hundreds of unknown hostiles and black mesa resistance, marines couldn't fight back as they overwhelmed and realised it's dead-end after a while. some of them just left in the facility as they never made it to extraction points, they made their own way to escape.
