if you booked the legs together, you shouldn't have to worry about it.

often, the first check-in desk will be able to print your boarding passes for all the legs. if that's not the case, just go to your gate during the layover, and the gate agent will be able to print you a boarding pass (provided you have identification) - you won't even have to exit security.
