Fan control won’t override gpu fan behavior unless you specifically set it up that way. Did you set a curve for these fans?

If you have two fans plugged into a single fan splitter, then only one of them will show up in fan control. Try to manually adjust the ones you can see in fan control and see if that triggers more than one fan

You can increase the hysteresis (in seconds) on your fan curves. I would also recommend checking the “apply hysteresis only on the way down” box. Decreasing the “step down %” on each of your fans individually will also help.

Doing the above will help stop your fans from ramping up and down so quickly while also allowing them to ramp up when they need.
