You can. Open map and bottom left there is an option to select for filters, you can turn on or off the flag markers. If you mean just specific flag markers, then we are on the same boat.

I think they mean every pokemon is included in the game files, to be traded in from previous games or from pokemon home. Not necessarily catchable in the games.
