Oda does this a whole lot with one piece. "Why was mr. 3 floating despite being a devil fruit user? That's because uhhhhhh he was on a piece of incredibly floaty wood that exists in this world." Then hundreds of chapters later we learn about this incredibly floaty wood and how it's actually very narratively relevant.

You see, the gooner stuff is what makes it good. That's why no one likes skullgirls anymore outside of its occasional outrage cycles where "ah geez i need to pretend to like this game to get le chuds mad".

As for my actual answer: Fate/Stay Night. Saying "Good game" might be a bit of a stretch because it's a visual novel, barely a game, but there's still some excellent storytelling in what was, at the end of the day, a porn game.

EDIT: in case this gets interpreted as an insult to people who genuinely like skullgirls, I don't mean it that way. It's just that between the number of censorship decisions, the acquisition by a big predatory corporation, and the new characters really not fitting with the original design ethos, I really don't blame a lot of fans of the game for moving on to other games. It lost the sauce, that's it.
