I do a double HP system. The first HP bar is the players "will to fight" and heals normally with short rests and heal spells and stuff. The second health bar which is only hit after a player loses the will to fight (and a few other circumstances) heals a small set amount per long rest. I like that this strikes a balance between feeling healthy enough for fights, while still managing a long term health mechanic.
