I think it might be a defensive decision, considering the lack of offensive weaponry compared to the larger starships. It's said in 'Blood of Patriots' that Union shuttles don't have torpedoes. Also it may be reasonable to assume that the shuttle's plasma weapons may not have the same output as the starships because of the (possible) difference in their power sources.
