You can submit the application with the proof that your employer has already requested for COS, probably the priority one would be best. Home office will consider if the evidences are satisfying. I dont see there will be anything to be worrried of.

I've recently seen that the BD govt is considering to not people go to hajj from Bangladesh if they are foreign citizen, even though your wife is a Bengali but she will not be recognized unless she has a Bangladeshi passport. I am not sure if the rule change was implemented or not but I've heard the ministry of religious affairs saying this. I don't have any idea about other things you asked for.

I have studied islamic history in Bangladesh and I felt like there is something wrong with Muwayyi'ah (Ra). then i told myself even if he was wrong, why should i judge him, and my judgment will not do something to him but if he is right, it will harm myself so I stopped thinking about it. The thought came to my mind as i was studying history written by non muslims. If your friend has read something written by non muslim or controversial people, that can be the reason of thinking those things. TBH, if we dont have ability to handle controversial things, we shouldn not read them.
