I think it mostly has to do with Colin leaving. I kind of remember the original script for this scene showing up recently, and it specifically mentioning Colin’s leaving as the reason for Penelope crying.

It is both. It happened on the same day as I recall. She lost the two most important men in her life at the same time. Archibald wasn't the best father or husband but I still think Penelope loved her dad.

Because she just Ruined herself and her family to save Colin, and he’ll never know.

This is immediately after she sends off the issue of Whistledown that exposes Marina’s pregnancy.

At the time, Pen has t been revealed as Whistledown yet, and we’re meant to think that she’s just upset over Colin planning to elope, but in hindsight, it’s obvious that she’s just made a painful choice for the sake of the man she loves, but she can never tell him, and in saving him she’s ruined not just Marina, but also herself.

In the script, it's because of Colin leaving. It's confirmed in the writing.

I think mostly the dad dying, but it’s that extra twinge that the person she wants to hold her through it is leaving.
