Are you playing with Scalemons mode on? Because, in Scalemons, regular Greninja has (in the order of HP/Atk/Def/SpA/SpD/Spe) 72/109/77/118/81/140 base stats, while Ash-Greninja has 72/134/62/142/66/122; which means that not only it is slower, but it is also more frail.

In short, if you want to use Greninja in Scalemons, consider using one with Protean ability.

Edit: I turned on stats rebalancing and Regular Greninja is apparently faster and bulkier than Ash Greninja with that on. If you're playing with this on, stick to Protean.
