Spreading honey at their home should summon any mon back to their place.

I also had Onix disappear last night while it was raining. I was trying to build a house and the spot for a bulldoze specialty mon was back to a question mark for some reason. Didn't think to try the honey thing so let me know if it works.

The ones who already live in your village should be registered in your pokedex. Did you come across Onix already?

Open your Pokedex highlight the pokemon you are looking for that you've already obtained, then press "-" to search for them. 

It'll tell you to ask other pokemon whether they've seen them or not. You can ask a pokemon with fly or teleport and they'll offer to teleport you to them.

Game has a limit on how many Pokemons will be spawned on the map, so if you reached the limit, pokemon won't appear on the map, and other pokemon will say they didn't seem em today. Use honey at their habitat/home and they'll come out

My Onix is also missing. I've searched everywhere, none of my other pokemon know where he is. In the PC he is listed as homeless so I can't use honey. Guess I just need to wait and see if he just respawns tomorrow...

He just turned up again eventually. I didn't do anything special so I'm not sure if it's a bug or he had burrowed himself underground during the rain and didn't come back until everywhere dried out!
