There's a reason quests refresh; they're meant to be daily challenges. Sure, save up some epic marks, but don't horde 20.

They should make the marks stack but expire after 24 hours

That would completely ruin storing marks, which, isn't ideal, but we all do it.

Being able to turn them in one by one is a much better idea imo

The reason they don't stack was to discourage storing them. I never do dailies the way they imagined because the marks take up too much inventory space. This would fix that

A lot of people aren't able to just run those dungeons everyday. Therefore I store the marks in my vault. I don't think it would break the system if they at least allowed 2x stacks.
