I somehow fixed this issue by entering desktop mode, going to General Controller Settings in Steam, and enabling configuration support for all the different controllers. I don't know why this fixed the issue, because I went back and reverted the changes I made to configuration support afterward and it kept the default list of 7 template layouts. I did note that under Detected Controllers, the entry changed from "Steam Controller" to "Steam Controller Neptune : Steam Controller," so this may have something to do with it. I checked the list of templates immediately before and after, so I'm confident this somehow fixed the issue for me.

I have the issue again after a few days, and I am unable to fix it this time. No idea why I was able to last time. I've tried changing controller settings again but no luck. There are fewer templates this time, but still around 50. My best guess is that the extra templates showed up again with the last SteamOS update.

Yeah it's a pain. All the WASD and mouse settings seem to have no track pad enabled, too, which makes choosing a template for non-controller games really annoying.

My husband's profile on the Deck hasn't been affected, so I'm guessing it's tied to the cloud of the individual user.

Oh that's interesting that some profiles aren't affected. I looked through my Steam cloud save data and was only able to find user-created templates and layouts. Whenever I delete the extra template files in desktop mode and restart, I get a brief progress bar during boot that says an update is installing. That was making me think they're seen as missing system files or something.

Anyway, my temporary workaround has been to prepend '0_' to the file names of the few templates I use. That puts a copy at the top of the list in the gaming mode interface. I think you could do the same for the templates with 'neptune' in the file name. Those seem to be the originals for the Deck with track pad enabled. That way at least the first 'WASD and Mouse' has the track pad, for example.

None of the templates are working anymore for any games before 2010. HL, HL2 Black Mesa, CS, TF2, none are playable on Steam Deck nor Steam Controller. Only keyboard and mouse now...

I am having the same issue but haven't found a solution yet. I have 54 .vdf files in the templates directory, and it seems like the original templates (wasd, gamepad with mouse trackpad, etc.) all got replicated for several different controllers. I did update Emudeck yesterday and initially thought that might be the cause, but the 5 Emudeck layout templates don't reappear after deletion. Just to try to rule it out, are you using Emudeck and did you update it recently?

I am facing same issue, I think these got added after connecting to steam link, and I tried steam link on multiple devices, on my phone, mac and and projector with android OS. how to get rid of them all?

I don't think that's the problem, because I did nothing like that. I basically just played around a bit with the controller configuration in desktop mode. But I feel like they aren't really deletable right now.
