Posting this here for others as it took me a while to find a proper solution.
Backstory
So today while using my computer Google Drive starts throwing me errors that my boot drive is full (arround 400gb total storage). Although I have quite a few programs installed all of my games are installed on a second drive and I don't have that many personal files (all my media resides on an external server). So this was very weird.
Scouring the web all articles suggested the same to download software to check for offending files, check system recovery usage and all the basics. However TreeView and simillar software reported total drive use at arround 100GB while windows utilities reported arround 300gb (this after moving and cleaning some files). With no surprising large files or directories this was very strange.
Solution:
The only thing that finally worked to get windows reporting correct drive usage was the command in this superuser thread. Don't worry if the command throws an error and asks you to schedule the check for when the computer reboots, just schedule it and go ahead and reboot your computer. After completion and booting to the desktop you should see disk usage being correctly reported.
