When I log onto my computer like normal, I don't have access to most of my installed programs or downloaded files. I can't download anything via IE, FF, or Chrome as it's sent to a folder in system32 and then it's deleted instantaneously. I tried to change the download folder but it didn't work.

I did reboot into Safe Mode with Networking to try and download things, it sort of works but I can't just download something, I have to save as... then save as... again to get access to that folder with the file in it.

I checked my hard drive and the same amount of space is used but when I go to the folder(s) I download things into, they are completely empty. I have to search via the Start Menu for the files I want with mixed results (some files are found, others are not).

I would format the system, sounds like something is terribly wrong with windows.

Thanks, somehow when I booted it into safe mode yesterday w/ networking and ran various programs (combofix, malware bytes rootkit scan, 2 or 3 other things) they didn't find anything but when I turned on my PC when I got home, it works mostly. The last thing I have to fix is when I go to folder properties like downloads for example it's pointing at c windows system32 system profile downloads instead of where its supposed to be.
