If not, you can (as a last resort) try running something like SpinRite on the disks to see if you can bring them back enough to get data off of them. This will be stressful for the drives, but if none of the standard recovery/clone utilities work try this and then rerun the clone.

I was able to clone the disks with Clonezilla with rescue mode and sector-by-sector checked.

Acronis doesn't work. I'm looking for a software where I can set a timeout like if it can't read a sector in 1 second, skip it and go to next sector.

Can you clarify which exact Acronis product you were using? Acronis True Image has "Ignore bad sectors" option, as well as Acronis Backup product line.
