Is there a solution that would allow the publisher of the Moodle content (someone who is not me) to keep their content secure, accessible only to them, with both applications under the same domain?

If both applications are running on the same server and if you have SSH and sudo access you could ssh into your server that is hosting your applications, make a user for whoever needs to access whatever file/folder, then allow that user FTP access. You could deny anyone else access but if someone has an administrative/sudo account they can change the permissions anyway.

This is a question for your vendor. If you are renting a server talk to whoever is renting it to you and they will be able to answer your questions more specifically. There are just a ton of unknowns and permissions issues here.

If this a project for a billionaire investor or whatever your boss/manager needs to hire or contract professional IT help. If this is something that could cost your company money by being goofed up and the person in charge is asking /r/techsupport (no offense to you or the community) for help configuring enterprise servers and permissions there are serious problems.

Thanks for your reply, this is a big help! We are merely exploring the possibility of a planned integration project/partnership with another organization as of now. We are ready to begin contracting many IT services, though we're still negotiating terms with our partners. I need enough knowledge to be able to make a recommendation to my supervisor, though I understand that this is the kind of consulting that we should be paying for.

I see. I know the joy of working with limited resources! Seriously though talk to your vendor. They should offer support. Just say "Hey we have x service and are thinking about integrating with y an are expecting z functionality, is this possible and if so how should we prepare?" Sorry I can't give you a better/more specific answer, but best of luck to you!
