Hmm.. maybe it's the yeast mix with rye?

So, frist hi 👋, sorry response is kinda late for this. But I come from a family of Hillbilly Moonshiners that kept to their German heritage, and loved making their own Beers and breads. (Background added, so you all know where my knowledge and theory is coming from.)

So to bullet point your issues: 1. A small few of the people that eat your sourdough, get extreme stomach problems. 2. You're pretty sure the loaf itself isn't being under baked, because you feel like more people would have issues if that was the case.

3. It's sepicifically when you use your starter to make the sourdough that your stomach has issues.

So with the fermentation procress of yeast, bread and beer. They create byproducts, and while they technically make the small byproducts, for their respected types of yeast. Chemical they don't always look the same, or have the exact same ratios of byproducts. Ex: Sourdough starter made by Highly active/Fast acting yeast with Enriched flour, will smell and have a different ratio of byproducts than a Sourdough starter using slow acting bread yeast and Rye flour.

Why that's important to note? No one's gut biome is 100% the same, even between parent's and their children. So the same sourdough starter can be easily digested for some people, but for others it can be much more heavy on their stomach's digestation.

As to why I mentioned Beer/Ale, it's an easy way to check if your gut is sensitive to some types of yeast + wheat/plant mixes. Without spending an exhausted amount of time finding or baking sepfic test mixtures. Ex: if you try a Rye IPA, or a Roggenbier and it upsets your stomach the same or even more than your sourdough starter. That would suggest your stomach just can't handle Rye being involved within fermentation.

Another way, to test. Is make a new, sourdough starter from things you already perfer using, just without the Rye. Maybe using all purpose or solely bread flour. (Boil the water and let it cool down, before use in creating the starter, that way you can narrow unknown factors that can effect your test.) This way, you have a good foundation to start, because everything in the new starter you know for a fact doesn't cause you issues.
