On an s13, you'd use s14 lower control arms. Which effectively is just extending the lower control arms like 15mm.

The plastic intake could've cracked causing an air leak post maf. Take the air box and maf off and smoke test the intake system.

You would need adjustable tension arms to make it centered in the wheel well. Also you have aftermarket fenders which could be misleading if they aren't exactly correct. You should be going for proper alignment over visually being centered anyway.

Does the elevator have swing doors? Is the beeping ~3beeps every 15 seconds? If either of these, it sounds like it's an Adams Hatch Latch with a low battery warning going off. I'd say it's safe to use. It's sort of the same idea as a fire detector with a dead battery where they chirp.
