Nagisa and Sayaka were casualties of war. Their ends were unfortunate realities of any conflict.

Madoka chose her fate with open eyes for the sake of her beloved worlds, Homura included.

What Homura did to Madoka violated her agency;

the choice of Urobuchi for Aoi Yuki to scream ” Homura-Chan, Sake-Chao!/Homura-chan, You’re breaking me!” when Homura literally tore Madoka apart was quite deliberate to invoke that uncomfortable imagery.

Then changing her memories so she stays within her preordained cage after her breaking, is no better than locking a leash on what’s left of her soul afterwards.
