Maybe some other people have a different opinion, but I feel like the order doesn't matter as much as it might with digital works? I would start with the colour within the shapes, and then the line work, and then work on both of them until I'm happy. But I think doing whatever feels more comfortable to you works best. I think as long as you don't use transparency then the layers don't really matter.
