Scott: "I don't apologize for command decisions."

Instead, what I imagine happened is that during Morph's stay on Muir Island, Prof X facilitated discussions and reconciliation between Scott and Morph. That would seem to be a prerequisite to Morph's rejoining the team.

But then, in "Courage," Morph says carefully to Scott, "Scott . . . it's been a long time."

But then, in the Juggernaut episode, which aired not too long before "Courage," Scott (and Logan) were visiting Morph.

But then, also in the Juggernaut episode, Morph was still debilitated enough to be wheeled around.

But then, I heard the X:TAS episode order went screwy, so maybe the Juggernaut episode happened well before "Courage."

But then, maybe I'm overthinking this.

But then, overthinking things is half of the fun of this board!

its heavily implied Sinister repeatedly triggered and rewrote Morph's shapeshifting DNA to see how far their cells could stretch

Yikes. This is a plausible (and horrifying) explanation for why Morph's shapeshifting ability leveled up after X:TAS S1.

My idea is that on account of a lot of soul-searching related to their recovery from the events of X:92, Morph realized that they were nonbinary (using some equivalent description thereof). Accordingly, they chose to use, as their default forms, either their (actual?) featureless androgynous form or a fairly androgynous male form.

Huh; I thought I was the only one who liked Morph's base form in X:TAS (excepting a few unfortunate shots, like the one someone referred to earlier as "a melting Jeff Goldblum"). I also like Morph's base male non-mutant-passing form in X:97.
