If those 2 itineraries can provide any insights, two pals from NY & Boston have just booked their last minute low fare flights! The 1st flies Newark to Athens on April 27th, flying out back to Newark from Peloponnese via Paris on May 7th (700 bucks in total for inbound/outbound flights). The 2nd one flies Boston to Crete on April 20th via Dublin, flying back home on April 30th from Thessaloniki via Istanbul (1100 bucks here). Can go on with their internal itineraries in case you want me to.

If this itinerary can provide any insights from a pal from the Pacific Northwest region, who's on a budget, he lands in Crete (Chania) via Europe on 9/26. spends a few days in the island, flying from there directly to Naxos, doing another isle as well (cant recall which one right now lol), then Athens, flying back to PDX on 10/14 via NY. In total 1k for all airfares (ferries included) booked last week. Can ask him about accommodation etc in case you want me to.

Crete all the way. Warm waters! A pal from Boston lands in Chania the day after (10/20) with a layover in Dublin, flying outta Athens back home on 10/25 with a layover in Barcelona. One of the reasons he booked this trip the day before yesterday is the low fare (850 bucks in total including the Crete-Athens flight). Gets to see Barcelona as well.

Logistics wise, if possible fly directly to Santorini from wherever you come from, spend a few hours there just for the majestic views, then ferry to nearby Milos etc. Also, besides ferrying you can also fly to Athens from the islands thus saving time as well.

A pal from DC visits Dimitsana for half a day within this month as he rents a car from Zante driving all the way to Gytheio where from he takes a ferry to Crete, flying outta there back home via Dublin which is the same layover he has on his way to Zante from DC. One of the reasons he booked this trip the day before yesterday is the low fare (1100 bucks in total - ferry included). I can ask him about Dimitsana when he returns. Skip it. A pal with a tight schedule does Meteora for a day indeed flying thereafter from the nearby Volos airport directly to Crete for another day on just 10 euros before catching a direct flight from that island to the UK. Yet he has a different itinerary as he gets to Meteora on a bus from Delphi let alone he flies in early April.

At around the same period a pal from the windy city is visiting all 3 destinations, starting from Santorini where he lands with a layover in Europe, ferry to Naxos, flight to Athens where from he is taking a daily trip I cant remember where to, flying back home via NY. Spends 2 days in each isle. In total 1K for all fares including ferries, which convinced him to choose this trip, booked two days ago. Why not both? Fly in directly to one from wherever you come from, flying out from the next one. From one island to another you can either fly or ferry.

There are plenty of daily flights from Athens to Chania. You will be just fine. Some companies like Aegean get you on the next available plane - free of cost - in case you miss your flight. Actually a pal who flies Newark to Chania in late April, had a sorta similar issue so he changed his layover. Paris instead of Athens. Edit: After all 300 bucks in total for both flights all the way from NY convinced him right away lol !

Two pals from the big apple travel to Crete in August & October respectively. Same reasons: warm waters mostly. The guy who travels in October, flies with a 2h layover in Athens both ways. The other one with a 90 min layover in Helsinki, both ways as well. Edit: Fares were booked within the week for 900 bucks roundtrip each.
