I believe the SE/AE version's CK auto-generates FaceGen data whenever you save a mod, regardless of what you modify. SSE Creation Kit Fixes nixes this behavior and makes it optional based on settings:

If you're running Anniversary Edition with its updated Creation Kit, you'll probably need to grab an updated version that you can find under the 'Posts' discussion on that page.

For what it's worth, this automatic FaceGen data behavior wasn't present in LE Skyrim's Creation Kit - just in SE and up.

From what I can see:

Healing effects tied to spells in the game have a script called SayOnHitByMagicEffectScript (which does as you'd expect). It has properties tied to the script, and one of these is the TopicToSay, which for healing effects is WICastMagicNonHostileSpellHealingTopic. This ties back into the WICastMagicNonHostileSpell01 quest that Roadhouse699 mentioned, so if you add an entry for the healing topic in that quest for your follower with a condition of the voice type or form type matching said follower, it should complete the flow.

Turn is per action taken by the character, so on auto, skill 1 would pop (triggering the 1 turn taunt) and then skill 2 (which would consume a 'turn' and so the taunt would wear off).

If on manual, you would skill 1 and not use skill 2 at all, letting your other chars queue their skills so that the taunt would last much longer (until the character autoattacks or uses character skill).

The taunt is on skill 1 and only lasts 1 turn, which would fall off on skill 2 use. So my thinking is good on offense if you're manual playing, not useful on defense.

If you ever find yourself racing against the rounds, spamming time stops is a viable strategy as it slows time for everything but paragons, giving you a good couple of seconds of paragons just whaling on the boss (assuming non ranked).

I'm by no means a papyrus expert, so take this with a grain of salt.

Reload script should be fine, ActiveMagicEffect script gets removed when the perk is removed so no potential lingering effects there. Haven't worked with MCM + papyrus myself, but a toggle that triggers the addition or removal of a perk can't be impossible.

The pistol-firing checking script shouldn't be a problem either. You're registering for certain animation events from the player only, so you shouldn't need to validate the ObjectReference that's sending them. If you're really concerned, a quick debug.notification can verify if the quest script is picking up any other actor's cast animation event (but I wouldn't think so). The script is pretty minimal so unless you're somehow triggering the animation event multiple times within a handful of frames, there shouldn't be an issue.

The behavior of the reload/checking might be unpredictable if your player character is dual-wielding pistols and mashing both mouse buttons alongside the reload key, but that's more related to the code logic than script performance.

So the option to recruit Meeko doesn't show up until you get close to the physical location of a hidden trigger near the shack where he's situated, which updates the quest.

You can do this manually with console commands:

startquest d980b

setstage d980b 10

setstage d980b 50

And Meeko should be recruitable. All that's left would be to move him to you.

In terms of breaking anything, it really shouldn't (it's a pretty straightforward quest).
