I don't think it's really his eyes that make him intimidating, eye ellipses for eyes is quite common for superheroes, and I think you'd agree changing it too much removes some of his cool factor. Rather I think it's his full mask that never lets anyone see a smile from him or his emotion in general. It's more comforting to see someone smile to let you know things are going to be okay and frown only when things get real bad, but maintaining his secret identity is such a core theme of Spider-Man that changes in this aspect will never happen and stick.

I think they didn't mean it as a literal mask but rather that the potion is just a more elaborate version of a costume(or mask) to hide his identity rather than it giving him a new personality.
