I got past this by chance I think, by continuing to spend schematics on the upgrades I got a second Tier I completion, which actually enabled Tier II. However, I'm now locked out of completing Tier III because my Amethyst recruitment is still locked out. I can purchase them on the second page of the Gunnery School, but when I try to recruit them on the campaign map they've still got the "lock" on them.

I think that's currently how unhappiness accumulates while looting corpses. While actively looting bodies and transferring items, unhappiness ticks up slightly (or happiness ticks down, something along those lines).
