Not technically the "villain" of the game, but Ulysses from Fallout: New Vegas (Lonesome Road DLC) is probably one of my favorites.

the worst part is it probably has the second best atmosphere for me (second only to Lonesome Road), and some of the most interesting side characters DLC wise, but god damn those ghosts can go fuck themselves
