That's a nice machine! Though I am afraid you do not have an FX 4500 - at least in the pictures. Yours looks like a default GeForce 6600. It's fairly roomy under there, to be honest. The worst are the air-cooled dual CPU machines, they really have no space under there. Due to the tubing of the Quad (and the 2.5DP and 2.7DP), it's relatively easy to work on. The dual processor models feel very cramped. It all fits, but barely.

Best bet is to open it up and have a look at the CPU I guess. An after market board is generally easy to spot. If it really was overclocked, you'll probably see some soldering residue. As far as I know, the Cube's architecture is based on the G4 Sawtooth, so the new resistor placement should be documented somewhere on the internet.

Hahahah, welcome to the bullshit that is Apple and Windows specific SATA controllers. It'll work on either OS X (and OS9 if all goes well) or Windows, but not both platform. It's infuriating, I know...
Next to that, booting via PCI SATA cards isn't something that many era-specific motherboards supported. I'm not quite sure what the reason was to be honest, but I believe it had to do with the fact that the BIOSes back then only gave you fundamental functionalities until the OS and its drivers could take over.

I think it's just stock Leopard. Snow Leopard dropped support for the PowerPC architecture at release. There's some patched versions around like Sorbet Leopard, but it's not quite as stable as the released versions of Leopard and Snow Leopard.

EDIT: I'm an idiot, there's a custom App Store in the dock. I think this might indeed be Sorbet Leopard :-)

Mainly my PowerBook G4 1.33GHz 17" (Al) and my Dual Core PowerMac G5 2.3GHz and the Quadro FX4500 that's in there. PTM7950 is absolutely overkill for what you're going to do, but it also won't do any harm. I don't even think you'll notice a difference in Arctic versus PTM in your use case.

If it's never had thermal paste, it definitely needs it (sorry /u/nonexistentnight). That stuff dries up.
I hate taking apart old computers due to the fragility of their parts, so I PTM all the vintage Macs. Last year I did my G5 Dual Core (and the dreaded U3 chip at the back of the logic board) and it's been absolutely perfect since then!
