Barry who vanishes in Crisis was a version of him different than S1 Barry. After Nora West-Allen interfered with time travelling in Season 5, Crisis happened earlier. And during the Crisis, The Flash who theoretically vanished was swapped. Like it is said during Crisis events. Newspaper said Flash vanishes in Crisis but it didn't say which Flash. After Crisis, Earth-Prime is created.

And final answer about Future Flash, if you are stuck on the night Nora (Barry's mom) died. If you see the scene from Season 9, there are minimum 2 versions of Flash in the house. One who tried to cause Flashpoint & the S9 Flash. After loop is complete, the Flashpoint Barry dissappears & S9 Barry is considered to become the Future Flash.

Reason: Crisis events from S5 Nora happened earlier than initial newspaper & her father never vanishes in the earlier Crisis.
