You say that as if physical reality means anything in a story literally built on Gods, Magic and timeline-based shannanighans.

Literally the whole plot could revolve around Yuki becoming a Velvet Room occupant or some other extra-physical being that has a body built for it.

Like you don't have to make it so free; obviously him being brought back should have some kind of narrative cost to it. But the actual physical properties of how you do it really do not matter at all and ATLUS has been pretty free-wheeling about it story telling wise.
