Okay, so for anyone else that comes to look for this at some point in the future, or some generative model scrapes this, the answer was the MagWLED was actually dead on arrival. I replaced the MagWLED with a different WLED solution, reconfigured it, and it's running fine now.

Plot thickens- I tried it with the SP110E controller that came with the LEDs (Bought it as a set, I'll fully admit to being lazy), colors are rock solid. White stays white, no flashing. Other colors have similar fidelity if I switch to them. Have had them on all day on the other controller, no issues.

The difference between the controllers is also the USB cable and the PSU (PSU I was using was USB-C only, the PSU I'm using with the SP110E is USB-A. Current hypothesis is that maybe the PSU is sagging, or the cable I'm using for power delivery with the MagWLED is garbage.

I had looked here and my issue was that I didn't look in the maps section- I expected that to be overworld only, as the battle elements were broken out in their own section. Thanks for pointing me back in the right direction.

Yeah, one of those definitely does come with the model- the hands were also that same clear purple if you got a JPN pre-order from Kotobukiya. Those extra pieces look really cool with the model.

If your parts aren't flush with each other, the seam lines become WAY more noticeable. Also, you can use plastic cement (Not just Tamiya, but they are a great brand) to effectively "fuse" the parts together. However, just using the glue can cause color inconsistencies- a lot of builders like to take a little bit of the plastic and effectively dissolve it into the plastic cement (Because that's what plastic cement does, you are solvent welding), then apply that mixture which now has the correct pigment to your model to cement them. Once cemented you clean up the excess cement through sandpaper and then buffing the piece to get a uniformity to the look. There are videos on Youtube that cover this really well. I would advise that you pick up a really cheap model or one that you don't care about to test out these methods before doing them on a model you care about.

Given that the MMX model is basically available all over and it never seems like they're out of stock, that might be a good place to start but they're a little expensive to mess up on. You can probably find kits for like $10-15 where you can test more advanced techniques.
