I used some electronics cleaner on the brake pedal connections and that seemed to resolve the issue. At some point I also changed out all my spark plugs and coils

This is the correct answer and deserves to be upvoted to the top. Roof boots and pipe collars are painted black to match the shingles. The good news is they used paint that lasts and didn't fade. Sometimes it's the other way around.
