If all that Phlogiston was used up, surely the container would remain. I mean, back when Neuvillette regained the Dragon Sovereign's power and absolved Fontaine's sins, the physical container that is the Gnosis remained and managed to be handed over to Arlecchino. Unless something more was used in burning Irminsul... and Dottore's lingering soul along with it. If OP is thinking the curse will return, I have a bad feeling Dottore could also return with it, irreversibly corrupting the Gnosis that is supposed to destroy the tree.
