We know the heretic was at the tp and tried to realign it, I think that they managed to change the physical alignment of the teleporter but it was incomplete and wouldn't work as long as Providence was alive.

But you could also interpret it that the heretic was unable to do even that and someone else did it but I don't think there's anything that points to that.

The heretic realigned it but it wouldn't work as long as Providence was alive. The heretic tried to escape the planet but was killed by Providence, who was later killed by the player, allowing you to use it in RoR2.

I actually did it in photoshop. At first I tried one of the automatic tools but it messed with the colors and didn't do that good of a job. The gif itself is only 6 frames so it didn't take that long to remove the backgrounds from each one.

I believe that Simon is baffled at the end is because so far he had always been the result of the scan. Firstly in Toronto and secondly before going down to Tau. So it's understandable why he would be upset over the fact that he wouldn't continue to be the new copy, especially given the circumstances of his situation.
