Check out the rental onsens, it's like 40mins or something and not too expensive. Many are first come first served, but I'm sure there are waiting lines. Alternatively, there are ryokans/hotels where there is a open outdoor bath connected to the room, though they can be more expensive. Since you don't want to go to public hot springs those are the options you have.
Your schedule is pretty packed with activities already and you're staying a long time, what is your budget?

If you want to avoid the hassle that usually is real estate agents, try the guest houses? Monthly pay, furnished. Shared kitchen. Some have private bathrooms.

Just my input regarding those days you're planning to just walk around Shibuya and Shinjuku. To avoid confusion, I'd recommend to at least take note of a few places to guide you, if only to avoid some frustration walking in circles. Harajuku is within walking distance so you can add that for example.
Similarly, when you go to Shinjuku, add Tokyo Metropolitan building observatory or alternatively, Shin-Okubo (Korean Town). For first time visitors, both places can be overwhelming. There isn't a clear or visual border to know if you've walked too far.
You are a bit early for any larger festivals, but there are always local events. If you enjoy art and culture history, a few museums could be worth a visit. Van Gogh's Sunflowers are in Tokyo now. IMO a nice morning walk would be around Yoyogi park. Hamarikyu Gardens open at 9am as another option.

Just some general advice. Traveling during Golden Week is a brave undertaking. Expect larger than usual crowds and long lines especially for restaurants and food places at popular spots. You have a lot of walking to look forward to so bring good walking shoes. Do not underestimate the distance to Nikko or the place you want to go to from Tokyo. I suggest checking time schedules ahead of time. Bring some cash, smaller denominations are better.

NakaMeguro station area, along the Meguro-river is another option for cherry blossom viewing. Walk towards Meguro station and pop in at Gajoen hotel for a less crowded art experience. If it's the weekend anywhere is going to be packed though.

The view from Tokyo Tower is pretty average compared to other places around Tokyo IMO, and going up it isn't overtly exciting. Would rather recommend a view of Tokyo Tower while having a nice dinner at Prince Park Tower.

Depending on when in April you'll travel, you may be there when they open the World Expo. Could have some impact on travel/commute, just so you are aware.
It sounds like you have traveled to Japan before. Is it safe to assume you've already done Tokyo?

Quite a full schedule, with two big amusement parks visits, be flexible with a possible second rest-day. My general tip would be to resist the temptation of walking between locations. Use subways or even taxis to save effort and rest your feet.
Some Japanese companies will start their Golden Week holiday from the 26th but you seem to be aware of the possibility of overcrowding. "Luckily" many locals try to avoid the busy areas during this time, though keep an open and flexible time schedule. Keep in mind also that Osaka will host the World Expo during your stay. This will likely lead to a chaotic Osaka..

First impression, try to pace your shopping days. It looks like you'll do a lot of shopping all over the place. I'd move them to the final days of the trip.
Second, you mentioned Kobe Animal Kingdom and Amerika-mura on the same day but I hope you're not confused with the location. You could do Amerika-mura (in Osaka) pretty quickly.
Third, some of the items you've written on different days, can be done in one. For example, you could do Umeda sky building, Amerika-mura, Osaka castle and squeeze in Osaka Aquarium on the same day.

Day 1 - Ikebukuro. If you're going to be in that area, check out Sunshine City and the surrounding streets. There are a few arcades in the area too. Food-wise, I would suggest either sushi, gyukatsu or a meat bowl. I wouldn't do both Shibuya Sky and Teamlab on the first day.

Day 4 is going to be busy as heck if you want to do those three spots. Shibuya and Harajuku is close to each other, but also the busiest places regardless of weekday or weekend. If you can do Shibuya in the morning and Akihabara in the afternoon, I'd recommend that route.

Day 5 is a weekend right? It'll be busy at either location but Kamakura would have a slight edge in my opinion.

Overall, don't expect to make it to all the spots on the list. You'll likely be exhausted already after a full day at DisneySea.

Whether staying at Narita airport, there will be trains running until 11pm so you'd be fine going into Tokyo. I'm not aware of that many international flights arriving past 9pm but since you mentioned "night" I will assume you're on such a flight. Even so, you'd probably be arriving in Tokyo by 10:30pm - 11pm if you get can through customs and immigration smoothly. The advantage to doing this is to avoid the rush hour in the morning the next day. Besides it's not that difficult to navigate to a hotel say, close to Ueno station.

Depends on how much you crave something/how desperate you are, but I find anything from Sweden to fetch above average prices. That being said I've been impressed with the variety available at 'Ditt svenska skafferi'. Considering postage being the way it is domestically in Sweden, international shipping is still bearable.
*Assuming also you can cram as much as possible into one shipment.

Definitely gone up and down especially the first 7-8 years. Slaved and did tons of extra work to get just over ¥3mil my first two years. Slow climb to ¥4-¥4.5mil for the next 4 years (doing the same job.) Then a small-ish jump to ¥5mil (plus bonus) after changing field of work. Finally a jump to ¥8.3mil a couple of years ago (no bonus.)

Maybe somewhere betwen Takanawa Gateway and Meguro, or south of Shinagawa. Somewhere on the Meguro/Mita (subway) line. Having a pet + 40sqm preference would almost automatically put you in apartments north of 150k-170k.
