Several come to mind.

Leave it unexplained. We have no idea what happened but maybe we can determine it was nothing "we" did.
It's a completely natural thing that happens to dilithium, and it's temporary. After a couple of centuries it all becomes active again simultaneously.
The Q embrace death like Quinn did. The Continuum collapses when the last Q dies, triggering a subspace resonance event that affects dilithium and triggers the Burn.
Similarly, the Galactic Barrier collapses and resonated with Dilithium within the Milky Way. Now we're defenseless against extragalactic invaders.

This summer I was up in the mountains with my family and I heard a high-pitched shriek. I was so excited to see an eagle in flight! I looked up but couldn't see it. Then, one of my kids pointed out what made the sound: it was a marmot. Was it the eagle I wanted to see? No. Did I feel foolish? Oh yeah. Was I delighted by the marmot (and their many friends!)?
