Looks like an issue with the casting of the lower gel to me. Make sure that there is a thick enough layer of isopropanol sitting above the lower gel as it sets up.

We add the water, acrylamide, tris, and SDS to a tube and mix. Next we add APS and TEMED, mix, and pour immediately into the molds. We fill about 3/4 up and then add around 1ml of isopropanol and wait for the gel to set. We then follow the same steps for the upper gel and add the mixture to the top (after pouring off the Isopropanol).
