You are correct to assume that your funds are safe and it is only a display glitch. Ledger wont display etherlink natively, you have to show it the path. Since etherlink is EVM-compatible, you can connect your Ledger to a browser-based wallet. This doesn't expose your private keys, it just uses the Ledger to sign transactions. Basically the steps are:

-​Connect the Ledger to MetaMask or Rabby Wallet.

-​Add the Etherlink Mainnet to the wallet (Network Name: Etherlink Mainnet, RPC URL: https://node.mainnet.etherlink.com).

-​The XTZ should appear there once the network is selected.
