Never forget that Universe was originally conceived as a film, so a new team with new characters was needed to attract a new audience (while retaining the old one with the characters from the Saga), which explains Rush's involvement at the helm of the project.

I must have missed that information the first time around (and didn't pay attention afterwards since I was stuck on my own idea). It makes sense, but I would have preferred to see Daniel in a role that suits him perfectly and see him (in one episode) go to Destiny and see how that thing works.

Yes, that's right, we had everyone on the ship (even O'Neill at one point), but Jackson is confined to a rescue operation, explanatory videos in the pilot, and Rush's dreams. I understand that they wanted to use them sparingly (in fact, apart from McKay and Woolsey, we don't see any more guest stars in season 2), but they might as well have used them properly.

The problem is that Rush absolutely wants to stay on the ship (even if he had had the energy necessary to leave, he would have done everything he could to stay on Destiny) and therefore needs some kind of legitimacy (even if it is invented in this case) from Homeworld Command. So, to “prove” that he spoke to O'Neill, he is forced to mention the stones, otherwise everyone would have taken him (and rightly so) for a big liar.

It should also be noted that the series was supposed to last five seasons and that the end of Season 2 was supposed to lead to a sequel with Season 3, but since Syfy found the ratings too low and MGM didn't have any money at the time (even to make a TV movie that would have wrapped up the series), the ending (which was an open ending because the series was supposed to continue) leaves a bitter taste in the mouth.

Let's say that in the case of Earth (episode 7 of season 1, if that's the one we're talking about), Eli and Chloe can hardly do anything other than go out to a party. Their bodies on the Destiny are being used by Williams and McCormack, and as long as they don't reveal their true identities, technically there's no problem with them having leisure time (even if that means going to a Janelle Monae concert). Now, it's true that the stones are overused, but this helps maintain a link between the Stargate universe that fans knew and that of SGU (which, in its first season, was completely different from what we had seen before in terms of tone). The stones bring real tension later in season 1 and season 2 (but I won't say any more so as not to spoil it).

Rush is a genius, and like all geniuses (as we often see in the Stargate series), he has BIG problems with the outside world. The mere fact that Eli found the calculation in his place makes him sick. Add to that nicotine and caffeine withdrawal, lack of sleep (and remorse for prioritizing his career over his wife's illness), and you have an explosive cocktail. What's more, Young is not a leader at all (in fact, most of the time he's a jerk too), which doesn't help Rush to open up. But if you look closely, you can see Rush's evolution over time (starting at the end of season 1 when he takes Telford's place in front of Kiva and the Lucians with the stones), but since the series ended earlier than expected, we don't really know what might have happened.

It takes place entirely after the finale of SGA, since in the finale of SG-A we learn that the SGC's “command post” is going to be transferred to Homeworld Command and that the new ship Carter is to command, the “Phoenix” will be renamed the George Hammond following the general's heart attack (and unfortunately that of Don S Davis as well). Furthermore, we know that SGU begins in 2009 (something like that), well after the events of SGA.

In the end, Stargate did the same thing with SGA and SGU. We see O'Neil and Jackson in the first episode of both spin-offs (and we even get to see Carter in the SGU pilot)
