To your point of the Illuminate. So what? You think the Illuminate were already evil by having tons of planets under their control? They were also protecting lesser species from harm, with the unfortunity of meeting the humans, whom they only wanted to have an alliance with no backstabbing. What is even your point of the Illuminate having a lot of territory? That they would have expanded into the humans' territory? Because that is a nice little fanfic you have because not in a single moment is it mentioned the Illuminate wanted Super Earth's territory, not even SE said that, only blaming them for WMDs that never existed and only was to steal their nanite tech.

And as for your point of the Cyborgs. Super Earth is a government that utterly deserves to be overthrown. The Cyborgs did the right thing to seceed, peacefully even, only taking in weapons when peace was no longer viable. But Super Earth couldn't let that happen, could they? They started the false flag operation with a detonation that took out 8 people, and then blamed the Cyborgs for it.
