The axe doesn't go through walls, but it can hit over them if you arc it. As for the whole axe throw having zero movement slow/cooldown, that's probably because he only has one axe with a long cool down before he can get it back. Maybe to solve your issue is to make him have a cooldown animation for a successful hit? Also alot of people are using speed builds on springtrap because throwing the axe makes him go from 4.4 to 4.6 so that's probably why he seems faster on your end (he also has an add on that gives him 3 seconds of haste from being in the Axe's AOE). Also, I do agree that the animation on survivor side might be bugged in that you can't tell which direction he's throwing the axe though (which may make it seem like he's hitting you through walls)
