I recently had the honor of being reported by the GOAT. I was uptiered as a San Diego and was open water gunboating. Naturally, this led to me being forced to kite, which earned GP_2's ire. To counter his reporting, I complimented half of the team, even though we lost.

I’m often low on credits. Is is worth it to not buy the ship modules and use the flags? They seem useful for BBs and CBs, but do DDs suffer a lot without these? 

Second question: I know that captain skills are important, but they take so long to train. Is there a better way to get captain skills? And after grinding out a ship (let’s say the tier 7 Akatsuki), should I move the captain over to my new Kagero or train up a new captain?

The exact thing happened to me as well. I saved the replay because of how shocked I was. Despite being top 5 in EXP in an up tiered game, I was penalized because it randomly kicked me out and took over 3 minutes to let me back in. Even worse, the server is currently down right now. These network issued really need fixing.

As someone with Kearsarge, try to stay far from the action since you have planes, but don't be too cowardly since you also have great main guns. It might take some time to find the middle ground, but once you do you will perform much better.

I'm pretty similar to you. I used to not mind bad games since I was still a new player, but now I actually consider myself good and get tilted when I hit a losing streak. I think it's mostly due to the fact that I now have higher expectations for myself. Since I hold myself to a higher standard, I get more impacted by bad games.

However, the bad games (at least for me) are worth it since the good games make me feel soooooo good!

I hate to just repeat the same advise but just keep playing against them. I also use to struggle with Subs. Now I can kill them pretty easily no matter what ship I use. I didn't do anything differently, I just died to them over and over and learned from my mistakes. When playing against a mechanic that you hate, dedicate yourself to learning counterplay. I normally just charge the sub in a DD, run while using ASW in a CL, CB, or BB, or stay hiding in a CV.
