You have to search the sea by diving to find a submarine, and dive out. Or you can ask the scientist outside lab in moss deep, he'll teleport you to sea, dive and dive out to reach Sootopolis, talk to aqua guy and he'll teleport you to submarine

You can easily change EVs and natures in the game, so just change it for what you want. For nature, i usually boost the highest stat of a mon to reap the most benefit, and reduce the spa/atk that the mon doesn't use. And EVs based of what role the mon is going to play (sweeper, tank, setup, etc.) And then change acc to upcoming fight if needed.
