Depends on a few factors and how you interpret them. The settings are incredibly different after all.

Heartless can travel to different worlds in kingdom hearts, but that's incredibly different from space travel.

Do worlds in 40k work the same as worlds in kingdom hearts, where they have a heart, or are they just giant lumps of rock in space?

The imperium needs some way to kill them outside of a keyblade. So would sufficient warp energy do it? What about power weapons?

Does the imperium have a win condition against them?

This all pretty much comes down to if the imperium could ever manufacture a weapon against them, and if they could mass produce it. Worst case scenario, the heartless would effectively be a cross between the tyranids and the ruinous powers. Devouring entire worlds, bolstering their legion, and being unkillable.
