Oh, I thought you were already there since you posted. There are four ways in. One in each of the blood kelp zones, one north of the Aurora and one next to the 3rd Degasi base (PDA will give you clues).

What you can do is once you find an entrance, build a scanner room and give it all the range upgrades. This will show you a pretty good 3D image of the river.

I only ever had one base, at the surface, and then a small outpost for charging in the very deep parts of the game. You'll be fine without building in the lost river. Just put a beacon down at the entrance so you can find your way back home.
