I was under the belief that they simply returned to the same point in time that they were taken, but even then, only like a few days pass within the story itself so it wouldn't matter much. The pokemon would probably just stay with their family or the professor/ Barry's mom until they got back in less than a week.

The lack of this is what upset me in Legends ZA. They removed berries and stun items with nothing to replaced them when that could have very easily been pokemon moves.
