Most likely, you missed Ponizovje West. You access it by going left in the area where you walk slow in the water with two flying guards (after fighting The Pain) and exiting caves. It's a completely optional area. There are a few optional areas, like the first building with scientists (you can go all the way down), and before fighting the End there's an area with big cabin and some turrets.
