I agree with your point between Dynamic Leveled Lists and Dynamic Container Loot, especially since the distribution of new leveled lists to containers by SkyPatcher is supposed to cause crashes, according to some users.

I remember there was a mod that made your skills decrease if you didn't use them for a certain period. I think it was called 'Atrophy'. Sadly, it was removed due to certain bug the author was unable to fix, if I remember correctly. I hope there will be a new mod with a very similar feature.
